The couple did not have a prenup and Depp has hired a top divorce lawyer, TMZ reported.
Heard, 30, and Depp, 52, met in 2009 while playing each other's love interests in the film The Rum Diary.
They began dating after Depp's split from his partner of 14 years, French actress Vanessa Paradis, in 2012. Depp and Paradis have two children together, 16-year-old Lily-Rose and 14-year-old Jack.
Heard and Depp married in February 2015 and have no children.
Their split comes just days after the death of Depp's mother. Betty Sue Palmer, who accompanied her son to numerous Hollywood events, died on May 20 in Los Angeles at the age of 81.
News of the breakup also comes after Heard was accused of taking her two Yorkshire Terriers into Australia illegally while Depp filmed the next Pirates of the Caribbean film there. She pleaded guilty to falsifying documents in April.
Heard's lawyer said the actress believed Depp's assistants had handled the paperwork and blamed her own sleep deprivation and exhaustion for the oversight.

The couple later released an awkward apology video in which they advised travelers to respect Australia's laws. "When you disrespect Australian law, they will tell you firmly," Depp said in the video, with his wife at his side.
Had prosecutors not dropped the more serious charges of illegal importation, Heard would have faced up to 10 years in prison, in addition to thousands of dollars in fines.
Magistrate Bernadette Callaghan sentenced Heard instead to a one-month good behavior bond.
Depp's latest movie, Alice Through the Looking Glass, hits theaters Friday. Heard last appeared in The Danish Girl.
